Have two systems, recently upgraded each from Win8 Pro 64bit to Win8.1 Pro 64bit. Noticed that Classic Shell was missing after the upgrade. Checked the registry and found that key: HKLM\SOFTWARE\Microsoft\Windows\CurrentVersion\Run was missing the StringValue: Classic Start Menu and the required DATA "Program Files\Classic Shell\ClassicStartMenu.exe" -startup - added same, problem resolved.

Use this only as a last resort. Programs added to the Run key are launched with a 5-10 second delay. Try deleting that key, then run the installer and choose the Repair option.
If that doesn't work, uninstall, reboot, install again.

I have been trying to upgrade to Win 8.1 with and without the shell without success. Any ideas ?

Are you saying Windows 8.1 fails to install? If so, I don't think Classic Shell is your problem.

try this:
open command prompt *as admin*
and type

sfc /scannow
This should attempt to repair any problems with your current installation...

also how are you trying to install it, through the store from 8.0? is it a licensed copy, ect?
