I think this started happening after I upgraded to 3.9.5, but the program no longer detects my 'aftermarket' skins. All of the skins that worked in 3.6.8 are still in the Skins folder, but I can't see any of them from within 3.9.5. I'm running Windows 8 and, like I said, things worked perfectly in 3.6.8.

Any ideas? Uninstall and re-install?

Most likely you are using the menu in Windows 7 style. If you switch to one of the two Classic styles you will be able to use the old skins. Keep in mind that some features like "highlight new programs" will not work with old skins because they are lacking the needed graphical assets.

If you switched from 3.6.8 to 3.9.5, there is a completely new Windows 7 style which has a .skin7 extension and older skins with .skin extension will not show up under this style. What was the earlier "Windows 7 style" in 3.6.8 is still retained but it's under 'Classic with two columns' style. Switch to it and then from Skin tab, select the skin of your choice.
