I suggest you try to narrow down the problem. First see if gpedit works for you for the per-user configuration. Then try setting another user policy (not related to Classic Shell) remotely and see if the right registry keys are created.
Do you know what other users are doing in terms of administrating a whole site?
Setting them locally would be fine, but if we need to make a change it would be a huge job.
