Can you show a screenshot or video of the problem to help us better understand it? Clicking a taskbar icon opens that app if it's not running. Yes, you just type the name of the skin. The Group Policy Editor places a lot of restrictions on the UI. It's not like the Settings dialog where the developer can easily customize or build his own UI.

To test if Classic Shell is the cause, you can temporarily exit the menu. Right click the Start button and choose Exit or run it with the following switch:
C:\Program Files\Classic Shell\ClassicStartMenu.exe -exit

If your problem persists, then it's not caused by Classic Shell.

Does Clover have any official notes or info on whether it can be used with other Explorer BHOs and shell extensions?

Their FAQ says:

Classic Shell does not run on Windows XP. It requires at least Windows 7, although version 3 and earlier ran on Windows Vista.
