I uninstalled Classic Shell after upgrading to Win 8.1 (64bits) Since then, on my windows hotmail account, I can log in but I get a coloured screen with a message that says "working"; Nothing happens. The taskbar is invisible. On control alt del, I can click on task manager but the response is hidden by the coloured screen. My other two Windows accounts work fine.

I have deleted that hotmail account, and recreated it, but the problem remains the same.

I have run CCleaner for the browsers and for the windows entries, but that makes no difference.

When I search the registry, there are still references to Classic Shell. Should I delete them ?

If this has been discussed before, I apologise. Thank you for any suggestions.

No Classic Shell does not do anything harmful that modifies the OS in an unsupported way. When it is uninstalled, the system behavior reverts to how it was earlier. The registry entries are only settings for Classic Shell that are left behind in case you decide to reinstall it (so that the user does not have to configure it all over again). The registry settings are harmless and will be ignored by the OS. Your Hotmail issue is 100% caused by something else.
