This is really getting frustrating, my entire reason for installing Classic Shell on my Win2008R2 server is so that I can see what folders are shared. I access this server using Remote Desktop. I usually stay logged on most of the time, and just disconnect when I'm not working on the server.

I got the share overlays working once, but then a couple of months later I noticed they weren't working. After meticulously going through all of the steps described about making sure all the IE add-ins are enabled and third party browser extensions are allowed, finally what I think brought them back was to change the overlay icon and log out and back in again.

Now, as I'm setting up some more shares, I notice the overlays have disappeared again. What is causing this, and how can I prevent it? It's really annoying. I'm using version 4.1.0.

I can only guess. The overlay icons are a very limited resource (15 system-wide) and if you have more shell extensions that use overlays maybe there isn't one left for Classic Shell. Possibly who gets an icon and who doesn't depends on the order of execution and that's why sometimes it works and sometimes doesn't. Kind of like musical chairs.
Take a look at the registry key HKLM\Software\Microsoft\Windows\CurrentVersion\Explorer\ShellIconOverlayIdentifiers and see if there are too many entries there. There may also be some in the HKCU version of the key.
