In search, the EXE and shortcut appear because Classic Start Menu has a feature to search EXEs from the system path. If you want to see only shortcuts, open Classic Start Menu Settings and go to the "Search Box" tab. Uncheck the option "Search the system path" and click OK. You will still be able to open EXE, CPL and MSC files by typing their full names in the search box but they won't show up in search results when you type their partial names.
I tried this and it fixes cases like snip, but unfortunately it will no longer find an executable like msconfig. It would be a nice feature to be able to search the system path but ignore executables for which there is already a shortcut to the same executable.
