I have Classic Start Menu 4.2.5 on Windows 10 1511.

I enabled Aero Lite theme through Winaero Tweaker. Then I changed Windows Accent color through Control Color panel. After that start menu background colour changed from dark grey to intense blue (third color in accent colors palette).

If select one of default accent colors, menu background gets corresponding color, but as soon I change accent color through Control Color panel, start menu background changes to blue. Same happens if I have custom accent colors (defined through Winaero Tweaker) and select one of those colors.

If you log out, does the color work again?

I don't know then. The Metro skin uses the system Metro colors. Possibly the Aero Lite theme does not set those colors correctly, as it is not a Metro theme.
You have to select another skin that follows the Aero color, like Windows Aero or Windows 8.

I'm using Aero Lite theme because it enables adjusting windows border width. As far as I know Aero Lite is the only theme on Windows 10 that makes this possible.

I understand, but if the theme does not set the Metro colors correctly, then you can't use the Metro skin. You need to pick another skin.

Yes, this helped. When I picked Windows 8 skin in Classic Start Menu settings, menu background color did not change when I modified accent color with Control Color panel.
