Windows 8.1, Classic Shell 4.1.0.

Since changing my Start menu, most of my desktop icons now have another graphic/icon overlaying them. It looks like the Windows Notebook icon with the original behind it.

I can't see any reason for this. Does anyone know how to remove these overlays?

This doesn't sound like it is related to Classic Shell. You need to find what program is displaying the overlay.
Classic Shell only has overlay for folders and only the ones that are shared on the network.
