I installed Classic Shell on my Windows 10 install in order to enable full transparency on the task bar. This has worked great, but I prefer the Windows 10 start menu to the Classic Shell start menu. Can I set classic shell to use the native start menu while keeping the task bar tweak in place?

Yes, look at the Controls tab in the settings. Change the Win key and the mouse click to open the Windows menu.
