I have a program (Autohotkey) which is a program that allows me to create macro hot keys to automatically insert verbage into a document by using the Windows key and another key at the same time. Classic Shell has a conflict with AutoHotkey.

More details please. What keys exactly does your AutoHotkey script use? Where is the conflict? What is the expected behavior and what exactly is happening? Can you share your script?
