System: Classic Shell 4.0.0, Windows 8 x64 on a single monitor 720p with Intel integrated graphics card.
Problem: The start button is always stuck on top of full screen flash video played in Chrome v30.0.1599.69 m. Problem does not occur with Internet Explorer 10 (10.0.9200.16721) Problem occurs with any start button custom or default. Unfortunately this doesn't always occur so I am unable to replicate it 100% of the time.

Do you see the same problem when you just run Chrome in fullscreen mode?

My guess is this has something to do with other software that is messing with the visibility of the taskbar. This would explain why restarting makes a difference. The order the programs are started can change.
Do you have any suspicious programs that may be doing this?

Yeah, I'm pretty sure it was this "Logitech Gaming Software" I was using for my mouse. Uninstalled and so far so good. I'll post a new thread and reference this one if it happens again. Thanks for your help.

Thanks for reporting about the Logitech software. It was the clue I needed to find the problem. It is related to the elevated process created by that software (it is not a fault in the Logitech software).

The latest version 4.0.1 has a fix for this. Try it and report here if it fixes your issue.
