Which version of Classic Shell did you install and on which version of Windows? Did you install only the Start Menu? Try the latest version, 4.0 to see if the problem is fixed.
Also, right click the Start button and choose Exit. Now see if the Win+D, Win+L keys work. If they don't work even when the Start Menu is not running, then it's not a problem caused by Classic Shell.
