In the 3.9 Beta, no Metro apps can be accessed through Classic Shell. The apps folder shows as empty both when shown in the Start menu or on the main Start window.

If the main start window doesn't show any apps, you have bigger problems than Classic Shell.
Is it possible you disabled UAC in the registry? Apps don't work without UAC.

UAC is on it's default settings. I'm talking about the Classic shell menu that opens when you click on the Start button. There is an entry for programs and an entry for apps. The Programs one works fine but the Apps one reports the folder as empty. All the apps work fine from the Metro Screen. Even when I choose to show the Apps folder in the Programs menu, it doesn't work. I took that folder out and created a new one called Apps. I then made a shortcut in that folder pointing to the eBay app (ebay://) and it works with a popup prompt to allow the action. Everything was fine in Classic Shell 3.6.8 but not in the 3.9 beta.

I uninstalled 3.9 and reinstalled 3.6.8 and it all worked fine. I then uninstalled 3.6.8 and installed 3.9 and the same problem existed. The Apps folder showed as empty. I am currently running the release version until the new one gets fixed.

Open an Explorer window, then paste this in the address bar:
shell:::{4234d49b-0245-4df3-b780-3893943456e1}
Do you see any Metro apps there? They may be hard to see because their icons will be white on white.

They show there. Maybe I should say that I only install the Menu and update parts of Classic Shell. I do not install the classic explorer or IE

Yeah, that's weird. Nobody else has reported this problem in the past. I will add more logging in the next version to try and see what's happening.

Install the latest version 3.9.1. Open the start menu, then close it.
Go to the folder %APPDATA%\ClassicShell and look for a file called StartMenuLog.txt. Attach it here.

In 3.9.1, the apps are showing. The bug is fixed.

That's weird, because I have not done anything specific to fix this. Might have been a side effect of another bug.
