I think when CU is installed it asks you about your privacy preferences. If you choose to not track your program usage then the "frequent programs" list will be empty. You have to go into the OS settings to enable the tracking.

The transparency is different in different areas of the menu - border, text background, scrollbars. For some simple skins a global setting may make sense, but for sufficiently interesting skins things are not that simple.

@f2348 - the plans have changed. Some people have reported incompatibility with the taskbar skinning feature. So there will be a new version of Classic Shell for CU, however there is no ETA yet.

It is unlikely that Classic Shell would cause pinned icons to disappear from the taskbar. It doesn't do anything with the icons.
Is it possible it was just a coincidence that there was no problem while Classic Shell was not installed?
Try running uninstalled for a few days to confirm that.

You have set ClassicStartMenu.exe to run as admin. It should not run as admin. Its main purpose is to hook into the Explorer process and should run with the same integrity level as Explorer. It is trying to read the jumplist contents from this folder: %APPDATA%\Microsoft\Windows\Recent\AutomaticDestinations. It takes a few seconds to access it in your case.
You can turn off the jumplists from the start menu settings if you want to sacrifice that feature for performance.

If right-click doesn't work in other places, maybe it is the mouse?

That would indicate there was some sort of update. The green highlight is because there is a new version of some app.
You can right-click on the green items and select "remove highlight".

The right click problem is weird. Have you tried rebooting? Or holding down Shift while clicking?
